You should be fine keeping it in the protector. I put all of mine into hard plastic photograph seals (sort of like laminating, without that stupid machine) and so far so good. They WILL wear off the signature though (with certain colors/types of Sharpie or marker) if you handle it too much. I know my Nikki Reed autograph, which was signed in silver Sharpie, was coming off really bad even in the cover until I finally stopped handling it and just put it in my scrapbook.
Just try not to handle it in any way that might jostle the protector, make it rub against the marker, etc., and it should stay!
